Abstract:
The Phaeoexplorer project has generated more than 60 annotated genome assemblies, together with transcriptome data, for a broad range of brown algal species to address key questions about their biology and evolutionary history. To provide the community with a collaborative hub for accessing, visualizing and analyzing the brown algal genome and transcriptome resources, we have developed a web portal (https://phaeoexplorer.sb- roscoff.fr) to house the annotated genome sequences along with a broad range of associated resources, including an integrated environment based on the Galaxy Genome Annotation project dedicated to the visualization of genomic data, with genome browsers (https://doi.org/10.7490/f1000research.1116992.1); information about the sequenced strains; assembly and annotation metrics; data download facilities; BLAST facilities; and a web application designed to explore RNAseq data of the model alga Ectocarpus. We plan to extend the Phaeoexplorer database with additional resources (experimental protocols, genomes of associated bacterial symbionts, comparative genomics). Still partially restricted, in the long term, the objective is for the Phaeoexplorer database to be a user-friendly public access point to brown algal genomes for the entire phycology community, with regular genome releases. A similar database has been implemented for red algae and another database is planned for fungi. And, within the context of the European Reference Genome Atlas project, in partnership with two other Breton bioinformatics platforms, we are setting up an automated, modular, and FAIR system for the provision, visualization and processing of large-scale genome data: the BEAURIS pipeline (https://gitlab.com/beaur1s/beauris).
